I have disassembled the donor transaxle from '02 WRX 5 speed. I am installing a limited slip. I notice that the fifth gear (outside the tranny case) does not exactly line up with the corresponding gear on the output shaft. The gears overlap slightly (a few millim.). Is this a problem or normal? Can it be adjusted without messing up the pinion gear to ring gear depth? Also, on re-assembly, do I use a gasket between the trans. and transfer case, or sealant like the trans. case?

send me a picture of this misalignment, and I should be able to give some help to you with this.

I just noticed that I can push the gear into alignment from the outside of the case with a rubber hammer. Could it be that the large horseshoe shaped spacer will hold the gear in correct position?

yes, that "horseshoe" is meant to hold the outer bearing race tight to the case when you bolt the center differential housing on.
