I'm getting ready to install sound deadening/heat blocking material to the interior cockpit, should I silicon all open spaces and/or seams where the metal doesn't perfectly seal-especially around where the aluminum meats the round chassis tubing.
Any thoughts as to keeping the top of the tunnel alumunum piece section removable?

I suggest an opaque sealant (aluminum color) so then you can shine a light in a dark garage to see any gaps. A lot of guys make the tranny tunnel removable but I figured that if I needed to get in there I'd just drill out the rivets and replace the vinyl covering. What are the odds?

Any place you spend a little extra time sealing it up is going to cut back on the possibility of heat.
May want to leave a drain hole, just in case it gets caught in a big rain.

I ordered drain plugs for my footboxes, I got them on ebay, they are the ones they use for Jeeps. I'm using the seam sealant you can pick up at eastwood, it brushes on, then I'm putting the soundproofing. The light in a dark shop is a great idea.
