Does anyone know if you can put a Ford Coyote V8 into a 65 coupe?

It'll be too tall I believe, you'll just need to raise the "scoop bubble" a bit. other than that it is about the same size as the 4.6 so it should fit ok. custom headers a must............Steven

I don't think I can change out the headers without loosing performance. how would you raise the bubble.
On another note, Is it possible to put power windows on or roll up windows on it. (i know it will ruin the authenticity of it, but I need them to open)

Power windows were never a "factory" option. It's a custom installation, about $1,500 to $2,000 to do with the few kits available. Other kit makers offer them, F5 not so much.
It's a supercharged motor, so whatever tuning effect the headers had anyway is more than made up for with boost. A supercharger operates without needing the benefit of a bit of vacuum draw from a set of headers.
Raising the scoop bubble is fiberglass bodywork. At this point I would suggest making a list of the desired features that you would like this finished kit to have, and get an estimate of the cost from a reputable assembler. He can run the numbers so you can see where the final total is going. I suspect the purchase price of an assembled Superformance Coupe would be competitive.
I'm likely wrong, but reading the posts daily, I get the idea that there is yet no finished kit with a Coyote motor on the street. It's early in the development cycle, F5 has yet to release the J pipes that connect to the factory manifolds.

Here is a link to a page on FFR's website showing a Coupe built with a new 5.0 engine. It does not look like the hood bubble was raised, but with a supercharger the pulley may (or may not) interfere with the hood. I would look on the other forum and find the build photos of a Coupe with an 03-04 Cobra engine (the key word "Terminated" should get you there) as they may be instructive regarding fitment. If there is interference and money is truly no object, I imagine you could do a dry sump oiling system, lower the engine a little with custom engine mounts, and modify the headers, etc. accordingly.

The Coyote engine is not too tall, but if you bolt a bunch of stuff to the top of it then all bets are off. There are options for boost that can be placed beside or in front of the engine so there is no reason to bolt a blower to the top. A vortec or a turbo would be a much better way to go.

I will be sticking with the motor, but can someone tell me the distance from the bottom of the frame to the top of the body. Then I can talk to roush about the motor dimensions. Can't wait to order f5 kit.

O and I completely forgot. I would need the headers in that motor because I will need the option to turn off the supercharger to save some mpg and there fore I need vacuum in the block.

That is interesting, do you have a plan on how you are going to accomplish this? I think the only way you will "save some mpg" is to restrict the speed and range of motion on your right foot!
I don't see any headers in the pictures but if they are shorty type you may get them to work if you flip them around, although looks like the alternator may be in the way. Certainly, a custom exhaust will be required at this point in time.

That is very true about the mpg. The engine is equipped with variable cam timing and being a software engineer I should be about to modify the block parameters in the ecu. On another note the the supercharger will be equipped with a magnetic clutch for the belt. Either way I don't think I will be able to keep my foot off the gas.

I have considered a 427, I don't mind it, but I like the 5.0. Yes I love mad max movies and Yes you can turn off a supercharger. it use a mag clutch to the pullys and it disconnects the supercharger.
If you are thinking of using a positive displacement blower most have an internal bypass actuated by vacuum so no need to disable via a clutch
