Body alignment Issues

I`m trying to align my body panels so I can create all the mounting points, revnut locations and bolt holes. I’m having a problem with the gap between the trunk lid and the engine cover. I have a gap of about 3/4” on the passenger side and 1/2” on the drivers side. The front of the Engine cover, side sail and door align properly. The rear bumper is snug against the frame. The rear of the trunk lid is lining up within 3/8” of the bumper and will be fine when I tweak the front gap. I’m using a zero Decibel Motor Sports trunk hinge, it lines up with the trunk mounts but the bolts are all the way back in the slots of the trunk mounts.. Any suggestions?

I don't have a good picture of it, but check that the flange at the rear of the engine cover isn't interfering with the bracket under the trunk lid. I seem to remember I had to trim around it.
