I have read about drilling a drain hole in the main frames, is this a thing?

No.
Mine came with openings at the very rear/bottom of the two long frame tubes. Are you wanting to put holes in the short tube between the main rails?

No, there are already openings in the 4" tubes at the rear. Just make sure that you install your tube plugs on the ends.

Same here -- nothing to plug those openings was in my kit.

There are plugs for the 2x2 square tubes that run perpendicular to the round tubes but nothing for the 4” round.

As Jeff said, there are plugs for the 2”and 3/4” tubes, but not for the 4” tube holes at the back.

the hole in the back is not open to the 4 inch tube. The tube intersects it and is welded closed.

I have read some old threads where people talk about a significant amount of water coming out of the 4 inch main tubes after drilling them.

Do it if it makes you feel better. Easy enough to plug the holes. Report back with your findings.
