I am building a Mk4 with a Coyote 5.0l. I have a question re the 2 hose connections behind the throttle body (see green masking tape - highlighted with red ovals on photo) - what do they connect to?. see attached photo of the engine for reference.

One gets blocked, the other goes to the reference port on your fuel pressure regulator, and the vac port on the rear of the engine gets blocked.

Which one gets blocked off and which one goes to the pressure regulator?

Any details on hose requirements for the hose to the pressure regulator?

The one that goes directly into the TB housing is the one Ford recommends since it gets the most direct signal. You can use any good quality vacuum hose but you might need to adapt one end, depending on what the regulator has for a fitting. I put a piece of Gorilla tape over the unused ports and then slipped on a short piece of tubing filled with black silicone sealant.

Again, just saw the post. Here's a cleaner way to cap a vacuum port. You can get them at any auto parts store. They come in a pack of assorted sizes for a couple bucks. These are Dorman part no. 41050 $2.75.
