Is there an easy way to align the body compared to the instructions given? I did bolt the rear as instructed, just not sure how to proceed from there. Was wondering if anyone did something different and easier. Any help would be appreciated.

Do a quick search, but JKleiner has a nice write up.
Here's the 30k foot overview.
Drop body on, making sure you have all the bulbseals in place.
Set the fore/aft location so that the body is sitting ~1/4" in front of the door strikers.
Left/right movement of the body at the rear is limited. Get the QJ holes lined up.
You'll have more movement left/right for the front. Use the distance from the shock tower to the wheel well lip to adjust side to side. Don't use the hood opening as it's asymmetric.
DS QJ mount might need to be knocked in towards the center to get holes lined up. I think I moved mine 1/2" .
Dash cowl lip likely needs to be trimmed a bit to slide to body forward enough.
Body should be sitting around 5/8" above the 3/4" tube just behind the radiator crossmember. You can use a small rubber spacer to hold it up.
Do your rough alignment and set ride height before putting body on. It's much easier and will make the wheels in the openings look better.
