What am I going to need to do to change. Besides the tranny / pedal box / shifter ? Do I need a trans cooler ?

Yes you need a cooler. No reason you can't retain the manual pedal box and simply remove the clutch pedal. Of course you'll need to swap the flywheel for a flex plate.
To fully answer the rest of your question more info is needed. Depending on which transmission you use it may require a different driveshaft and/or need to have a TV cable incorporated into your throttle mechanism. If using an AODE it is going to need electrical interface and sensors. What's the plan?

I have an almost new AOD that was just removed from a hot Rod for sale
It only has 100 miles of use. Was purchased from Dynamic transmission in CT.
Comes with converter dip stick cable shifter and a flex plate

Right now its a 94 EFI engine with the T-5

I'm sure you will need a different ECM as well, to suit the autobox.

You might want to check on clickclickracing.com. They have a lot of info on AODs and swapping them into Fox bodided mustangs. I think several on the forum are running AODs. It's worth a search.

Since I have a 94 engine, can I just use a automatic out of a 94 stang ?

I am using a standard AOD trans from a 91 mustang.
You will need the automatic A9P computer to run the auto trans. The manual computer (A9L) will not work. You will also have to modify the A-frame trans mount bracket to fit around the trans oil pan of the AOD. I also had to lengthen my driveshaft by about 1.25" over the stock Factory Five one.
I used the Wil-wood pedal box just with the clutch pedal removed. Also some of the aluminum around the bellhousing may need to be shaved a bit to clear the chasis frame.
For a trans cooler, I have just decided to use a Mocal Oil Cooler in its standard position below the radiator as my trans cooler. I replaced the valve body for one that allows me to manually shift it or let the trans automatically shift. The trans was also rebuilt with some other upgrades.

Do you have the complete harness for the 94? I am thinking that if it was dieted some of the wireing to the trans may be gone.

You may need to alter the trans tunnel a bit. I plan on leaving the Wil-wood pedal box intact with the clutch quadrant. I turned my a-frame mount into a tee and made some new tabs and welded them in the new position. I left the back of it in the FFR position. I used the FFR supplied drive shaft or the 5.0/t5 setup 10.375" I think.

In 1994 Ford changed from the AOD to the electronically controlled AODE. It would be easier and cheaper to swap in an AOD from a 1987-1993 Mustang, but you could swap in an AODE from a 1994-95. AOD would not require wiring changes, but an AODE would require either the stock '94 transmission wiring and a computer from an automatic car OR a stand alone transmission controller.

I would go with a C4 or C6, the C4 is the shortest of them all and would fit the best for driveshaft distance. From your set up the C4 should handle the power requirements adequitely and there would be no electrical issues to worry about for the shifting......HTH

Remember that both a C4 and C6 are 1:1 high gear so no overdrive for highway cruising, meaning that rear end ratio is going to be critical. C6 is about 3" longer than either a C4 or AOD/AOD-E (the C6 is also a horsepower hog, with some reports of almost 60 HP parasitic loss vs. <30 for a C4). No electronics with a C4 but it does require a throttle valve (kickdown) linkage and source for the vaccum modulator. All that said if you are using the '94 engine with all of the wiring harness and ECU an AOD-E is a no brainer. If the electronics are not in place I'd go with an AOD.
