FFR power steering pump and bracket Q

Hi. The power steering set up for the Coyote from FFR comes with five bolts but one is shorter. Which position does the short one go in?

Secondly, what’s with this part sticking out of the bracket? It won’t let the pump sit flush on the bracket.
