I have the bulb on from doing initial body fitment. Question is - do I leave it on and carpet up and over the clamping portion of the bulb seal, or remove the bulb seal, and sandwich the carpet and aluminum with the bulb seal?

I carpeted up to the edge of the clamping part of the bulb seal. Also painted that area in case I messed up my cutting. That way you won't see any bare aluminum.

You won't be able to get the bulb seal over the aluminum panel + carpet. At least not easily. Don't recommend trying that. Whether you carpet up to the edge of the clamping portion or over it is your choice. Either way works. May/may not be determined by the pre-cut carpet pieces.

Have you considered using a bulb seal with a wider edge channel where the FFR provided seal would not fit? https://www.mcmaster.com/products/bulb-seals/water-and-weather-resistant-hollow-foam-rubber-push-on-seals-with-bulb-on-top/

the roll of the body should cover the junction, but yes, spray paint any bare aluminum black around the junction if a shiny bits are showing. good to do at the junction of the carpet pieces as well prior to gluing them down.
