Is the recommendation to cut 5/8" off the master cylinder threaded shafts correct? I did a search but couldn't find the answer to this. The manual says to cut them, but the FFR YouTube video doesn't mention it.

Likely, but highly recommend to trial fit them first. Cut enough to get your pedals where they need to be with the pushrod screwed into the clevis and the necessary clearance. Highly recommend always trial fit or mock up stuff before cutting. A rule I've broken a couple times that ended up costing me. :(
