What is meant when the build manual says torque the CV axle nut to 98 lb-ft and then rotate 45 degrees? Do I torque and then rotate the axle and then re torque? Do I rotate the nut itself another 45 degrees which would be additional torque? What is the purpose of the 45 degrees?

Torque the nut to spec. Then rotate the nut the specified angle. The specified angle puts more torque into the connection, the initial spec sets a starting point.
