All,
Step 1) Prep-all body, hood and doors
Step 2) Comet and Water, scrubbed down with scotch pad
Step 3) Die Grinder - 40 grit on seams -- 1 and 1/2 disk
Step 4) Die Grinder - 40 grit on seams -- 3 inch disk
Step 5) Die Grinder - 100 grit on seam -- 3 inch disk
Have a sanded far enough?
Do I need to drill out the pin holes prior to applying 3M Marine?

Slowly put down that die grinder and walk away from it. The "seams" (aka parting lines) have seen enough.
Since you have "Comet" washed the body, take 80 grit on an DA, keeping it flat, not kicked up on edge, sand the rest of the body, don't leave any shiny spots on the gel coat.
After that please supply us with more information, questions, photos

Before sanding, good wash with acetone to get mold release off even though you're sanding the shine off. (says a friend that works on boats)

All,
I put the grinder down and slowly backed away. I knocked out 95% of the body with a DA sander using 80 grit:

Now I need to go around the edges with 80 grit sand paper.
Questions:
1) Do I need to now block sand the whole car with 80 grit paper?
2) How do I go about filling in the seams, I have the 3M Marine filler?
--should I be grind out the pinholes, prior to filling with 3Mm filler?
--where there is large gaps in the seams should I grind on them a little bit to make them a little wider / deeper prior to sanding?
