I understand the standard brakes that come on a MKIV Roadster are 98-04 Mustang for the front? Which model? GT Cobra? Are the rear brakes on a three link set up the same? I also heard the rear brakes are 88 TBird. Is all this correct or am I all wrong. I'm looking to get new pads and want to order the correct one's.

I've got the 88 vintage Thunderbird Turbo Coupe rear calipers on my MKII. You can distinguish these Varga calipers by measuring the piston size. If they are 45mm they are the TC rears and use a FMSI D347 pad. https://www.classicindustries.com/product/1993/ford/mustang/parts/fm110614.html
The 45mm calipers are desirable in my opinion as they will help with more rear brake bias which these cars tend to need. My 2 cents.
If the piston size is less than 45mm say 38mm they are a different caliper and will take a different pad. Sorry I can't help with those. Scott

The standard front brakes that come in a MK4 complete kit are 99-01 Mustang GT parts. The rears, that can be purchase as an option (part # 16285), are 11.65" that are found on 99-04 Mustang Cobras and 03-04 Mustang Mach 1s, and will fit an 87-93 Mustang 8.8 rear end with 5-lug axles. Some builders end up sourcing their own rear brakes.

I understand that there is a new rear brake option for 15” wheels on the 2015 mustang IRS rear suspension. It uses 99’thru 04’ cobra calipers and rotors. It requires modifications to the spindles, and FFR’s own bracketry. I may change to this as at the time I bought my kit, 15” wheels were not an option.

My rears are 1995 Ford Explorer on a Solid Axle 3-Link Dana-44 that I had built by the gang at Moser.
It's not a bad setup for the solid axle because the rotors are a tad bigger plus they use a Top-Hat style rotor with a drum style parking brake.
I went down this path because it gave me a larger diameter rotor with an easier-to-install parking brake system.
They complement the stock Mustang GT front brakes nicely.
