Does it matter which master cylinder I use for the front vs the rear brakes? Also, if there is a front master and a rear master does it matter where I mount the front master. I ran my front brake line the the master cylinder in the center position and the rear line I ran to the master cylinder in the right position as viewed from the driver's seat. I noticed when I depress the brake pedal that the rear brake is actuated first before the front brake. Has anyone run across this issue or will it iron itself out after adjustments are made? Thank you in advance.

If both MC are the same size then it doesn't matter. I have my front brakes to the right MC and my rear to the center one. Initially you adjust the balance bar so that it is center and both sets of brakes actuate at the same time. Then you rotate the bar CW or CCW to adjust the bias.

It will all work out. In addition to what tbl100 says, even though you see brakes moving at slightly different times, they don't really have effective pressure building to do any braking.
