What's the best way to terminate the brown wire to the alternator if you're not using it?

There will likely be a lot of wires you don't use. I either removed them or just cap'd them off.

I cut off any exposed copper, added some heat shrink and neatly buried any unused wires in the harness.

chjort, in case you haven't learned this trick you can use heat shrink as a "cap". Let some extra hang off the end of the wire and flatten it with a pair of pliers while it's still hot. The heat shrink sticks to itself and seals the wire end off. If you're really particular you can snip a bit of the excess flattened off part.

Or better yet, use heat shrink sleeving that has adhesive in it. Typically called dual wall sleeving. I use it for all the connections in the build. In this case, leave 1/8-1/4 inch off the end of the wire, and it will shrink and seal the end plus the adhesive will keep it from coming off. Works great.
