Has anyone run into issues when it comes to adjusting the hood hinges. I swear my mounting plates on the frame are not right.

The plates may or may not be in the right spot, but here's a suggestion that MAY help you out.
1...Install the hood to the hinges, but loosen everything up and close the hood.
.....(Assuming You Can Close It!)
2...Tight up the hinges from the underside with the hood closed.
.....(You likely need to raise the car to get to it from the underside.)
3...Test the hood to see if it opens and closes properly.

Thanks Steve, that was my next plan of attack. I did do some quick measurements of the hood and it looks like the inner panel with the mounts is off by a 1/4” from the top panel when they bonded the two.

I too have had some problems with the hood hinges. I have a very early Mk4, while not the earliest #ed car, the first to leave FFR in March 2010.
As suggested by both Jeff Miller and Jeff Kleiner, I have raised the body up with 3/4" spacers at the turn down of the 3/4" tubes that the hood hinge mounting plates are welded to on both sides of the car. I have had to put spacers (washers) between the two horizontal adjustment plates that the swing arms are attached to in order to get the hood low enough in the front of the car body.
I have worked with Jeff K. a bit to solve, what I perceive to be my problem, and have done what he suggested but I had to go back to adding spacers to get it lower in the front. It still needs to come down about an 1/8 to 1/4" in the front but I'll leave it for now as I drive it in gel coat for the summer.
As Jeff asked, just what is the problem you are having? Pictures?

It is easy to bolt the hinges wrong to the frame plate. The hood hinge goes under the frame adjustment plate. I set them on wrong and saw something was way off. The carriage bolt heads go into the long square slot of the frame plate.
This was the issue I had, maybe of some help to you.
