I have my body on, hood, doors and trunk lid all attached.
A couple of issues are obvious on the pre drilled trunk lid.

First the angle of the lid is tighter than the body where it sits. This is the angle between the flat top and back vertical. With the hinges near right and the latch where F5 drilled and the lid closed, the lid does not sit against the body in the bend.
Not being a paint and body person, no easy fix jumps out at me. I do not think I can pull the rear in enough with the quick jacks to match the angle.

Second, the latch hole seems to be in the center of the trunk lid. I have not trimmed the edges of the lid.
The molded in tag light hump is not in the center of the lid, relative to the latch and center of the car.
Does the body work, move the latch hole, or float the hump lines wider to center it?

I do not plan on doing this work myself, but would like to know how it is addressed.

The lid will fit after trimming, adjusting and pulling the valance in or out.

The lamp pad isn't centered. If you don't do stripes it doesn't matter; if you do stripes there are some adjustments made to the dimensions when laying them out to trick the eye into thinking the pad and handle are on the same centerline.
