I posted this on the other forum as well, but wanted to reach a broader audience.
Is anyone in the process of building a more recent MK4 with the wilwood pedal box?
My chassis is #9305.
I've read lots of build blogs about having to modify the 3/4" frame adjacent to the clutch pedal to get clearance with the wilwood pedal box.
I'm in the process of installing mine and noticed that with the new clutch quadrant assembly, the pedal stops before it even hits the frame. There's very little clearance, but it does clear over the frame.
Also, the pedal stops about 1.5 in before the front DS footbox wall.
I posted this under my build site, but wanted to start a new thread to reach more people who might have found the same thing.
Has FF worked out the previous issues w/ interference or am I doing something else wrong?
I'm using the newer quadrant and Wilwood pedal assembly provided with my MK4 (#9115) in 2017 with no clutch pedal issues at all. The brake pedal can hit the cross brace, which can be mitigated by trimming about 1/8" off the MC push rods.

Is this an additional 1/8"off the 5/8"they recommend trimming to begin with?

No -- I only had to do about 1/8", possibly a bit more. My brake pedal goes slack with about 1/16" clearance to the cross brace. The 5/8" you are referring to must be an update to the manual, as mine said nothing about trimming the rods.

The only thing I had to do differently with the clutch pedal from the manual was to make the adjustment screw a bit longer to get my clutch pedal to align with my brake pedal.

I have the Satin black frame with Wilwood pedal box and did not have to cut anything.

9414, with Wilwood pedal assembly. Didn't have to cut anything either. I am using Whitby's power brakes if that makes any difference.

#9035 - Feb 2017. I never had to trim the frame for the clutch pedal. Like Papa, I added a longer stop screw to align the pedals. I did modify the 3/4" frame rail under the hood for power brakes. See post #184. https://thefactoryfiveforum.com/showthread.php?23523-Ducky2009-MK4-Build-9035&p=313733&viewfull=1#post313733
I also modified the footbox sheet metal next to the gas pedal. NOTE: I did this after installing the engine. Turned out, plenty of room in the engine bay. See post #188. https://thefactoryfiveforum.com/showthread.php?23523-Ducky2009-MK4-Build-9035&p=314120&viewfull=1#post314120

Did your clutch assembly stop the pedal before it reached the front foot box wall?

Although this is somewhat personal choice there is a reason that the clutch pedal is often closer to the driver. In normal operation the clutch pedal needs to move further than the brake pedal. So some prefer it to start out a bit higher.
