I'll be ready to drop my new Coyote engine into my Roadster (Mark 4) in about another month. (hopefully)
I bought the Jack Roush modified Coyote engine after touring their facility in Detroit after build school. Very impressive!
Their kit comes with the Ford Racing cold air induction piping and plenum which seem awfully large. Probably designed for bolt-in into a Mustang. Has anyone used them in a Coyote install? If so, how did all those chambers and tubing get routed under the hood? If you didn't use them, what do you do for air intake? I suppose I could just use the pipe and the conical air cleaner and give up the "cold air" aspect. I live in Texas where there is only cold air 2 weeks out of the year so it is a relative term.
Also. I obviously got the Ford ECM as well. Where under the hood were these electronics mounted?
I'd like to be sure I save appropriate space under the hood for these items as I get closer to engine install.

You most likely have the 2015 or later engine but all Coyote crate engines come with the cold air plenum. I haven't seen a build that installed it. Several have made a custom air box surrounding the conical air filter that pulls air from the front of the radiator. For your question about the electronics, here is edwardB's build thread (http://thefactoryfiveforum.com/showthread.php?18591-EdwardB%92s-Mk4-8674-20th-Anniversary-Build) using a 2015 Coyote that has all the plumbing well thought out as well as solutions to some of the problems unique to the 2015 engine.

Standard COYOTE intake system. The big box stuff from FORD is not used. Parts for intake are from Spectre.

For the cold air intake, like many I used the Spectre setup described in the Factory Five instructions. It's a well proven approach. For the ECU placement, unless you're planning to modify the Coyote harness, it can pretty much only go one place. My build thread, mentioned by 2bking (thanks for the shout-out!) and linked below shows the placement and the bracket I made to mount it. Factory Five has a part available that is similar and shown in their updated instructions. They also have brackets for the top and bottom clutch switches that were added to the 2015-2016 Coyote. Early builders like me had to figure this stuff out for ourselves.
Several comments FWIW: You have decisions to make about how to wire the power on the new Coyote. The FF instructions only say refer to the Ford instructions. What's shown in the Ford instructions is very generic. The FF instructions show their standard firewall mounted solenoid and using the RF harness to control the start function. I didn't do either. I highly recommend using the Coyote PCM/PDB to control the start function. I also recommend using the Coyote PCB/PDB to completely control the cooling fan. Details in my build thread about all of this.

It is packed with good info and he has done some excellent work on his coyote build. I could not imagine doing a Coyote build without referencing the wealth of information he has provided.
Very timely thread. My engine has its "maiden" install this weekend. Looks like I have some reading to do between now and then! I'll let you know how it goes, Larry!

I'm still on the fence on whether to run a Coyote or a 408W. I'm building an Mk4 but I used a fox pedal box so I could easily add power brakes. I'm a little concerned about being able to attach the "clutch pedal position switches" required with the new Coyote control pack to a fox pedal box. Any thoughts or possibly someone has already tackled this?
