Is there anything I need to watch out for with a 390 fe install. Like bell housing and/or transmission?

Per a post on the other forum, 2005+ T3650's have an intregral bellhousing so you'll be limited to 2004 and older. Also, I believe they're a little light in the power handling department. Especially for a big block build. You should be looking at a TKO600 IMO.

Not a ton of traffic, but here are threads on the other forum: http://www.ffcars.com/forums/46-big-block-roadster-builds/

Looks like I'll be getting the TKO. What's the difference between 500 and 600?

Ford TKO-500 is torque rated at 500ft/lbs. 10 spline input shaft with a 31 spline output shaft. 3.27 first gear with a .68 5th gear overdrive.
Ford TKO-600 is torque rated at 600ft/lbs. 26 spline input shaft with a 31 spline output shaft. 2.87 first gear. 5th gear overdrive either .64 or .82.
Same exact size, typically the 600 is $100 more. Probably the .64 overdrive 600 is the most common choice for these builds, but you need to consider the whole drivetrain, e.g. tire size, final drive ratio, driving goals, etc.

I'm getting the 2015 IRS from factory five, I don't know what the gear ratio is. But Ina just cruise around I. The car prob not more than 150 miles at a time

The 2015 IRS center section comes in several different ratios. It doesn't come with the kit, but can be added as an option from Factory Five. Is that what you did? If so, did they recommend a ratio or tell you what they were providing? This is kind of a major decision, and makes a pretty big difference in how your build will run and drive. With a big block build, 3.55 or maybe better yet 3.27 would be a good final drive. Anything lower, e.g. 3.73, would be a mistake IMO. But honestly the final decision depends on others things as well, including your transmission selection as already discussed. It all has to be considered together.

Must not be making myself clear. How about this. You bought a kit with the following rear suspension option: 15942 - 2015 Mustang-based Independent Rear Suspension Kit ($2499). Then added the 16126 - 2015 Mustang IRS Center Section, Spindles, and hubs ($1,400). Those are direct cut & paste from the order sheet. The ratio of the provided center section is not referenced, and there are several different ones available with none considered "standard." That is why I recommended that you need know which one you want and make sure that's what you get. Don't leave it to chance or what they have available. There are also aluminum and iron versions of the center section available. Factory Five first said only use the iron one, but has since said either is OK. But with a big block build, you may want to consider the iron one. The Mustang guys are finding the front mounting ears of the aluminum center section can break with big power and sticky tires.
And for the record, call yours what you want, but there are only 20 actual 20th anniversary edition kits. They were serialized, special anniversary badging (side badges, floor mats, gauges), special white and silver/grey powder coating, special silver/red Wilwood brakes, and were the first available with its particular option set. It's possible to order a complete kit with the same 2015 IRS, upgraded Wilwood brakes, and many of the same options. I know of a couple that were ordered that way, and now yours is another which is great. But it isn't one of the 20 and not an anniversary edition kit.
