I finished the front setup with shocks, etc. And I am on to the rear, I have the new 2015 irs kit from factory five and I am not sure how to put the lower and upper control arms in, in the manual it shows a lower control arm and a upper control arm much different than mine. The ones in the book have an x-frame and have other parts than the ones I got does anyone know or have theirs done already. Thank you!

Take a look at this post from edwardb's build thread and see if your components match these:

It sounds as if you are describing the old IRS setup. The new one is much different. Do your components match the ones in the above link?

If you're using the provided full assembly manual, likely that's the old IRS setup. Not the new 2015 Mustang setup. At least for the Roadster, the manual hasn't been updated yet. I can provide the updated instructions if you PM your email address. Or call Factory Five and they can provide it. Lots of pictures of the installation in my build thread, link in my sig.
