I think I may have made a mistake by not installing my engine harness on the engine prior to installing the intake manifold for what I though was the final time. The engine is in the chassis (I know I should have run the harness while the engine was on the stand) but anyway.
I believe I have figured out where all the plugs go and part of the harness fits under the left side of the manifold. The harness has a nice plastic tray the bolts on somewhere I believe under the manifold but can't see where. I guess my question is the nice little plastic tray for the engine harness does bolt to the bottom of the manifold?

Goes to show you that I should have taken more photo's and notes when I took the engine harness off months ago.

yes. It will be difficult to install in the car, especially if your body is on. I find it easiest to remove the manifold, install harness to manifold, then install the assembly to motor.

I installed mine after the intake. It's possible but awkward. Hard to get those bolts to line up from the underside of the intake. Use a mechanics mirror.

Thanks thats what figured, it is easy enough to pull the manifold now since i haven't hooked up much yet. Thanks again guys.
