Thinking of using an engine around 350 ponies. What are the pros and cons of a 4.6L vs a 302 build.

4.6 is a larger engine than the 302. Both have been used in the 33. Take a look at some of the 4.6 builds to see what they did to make it fit.

302 wiring is easier and most HP upgrades are less expensive and more readily available. I don't know if it effects the 33's like the roadsters, but the Mod motor eats up footbox space as well. All that said, I've seen some killer looking Mod motor builds, and they sound better (in the roadsters with sidepipes, can't comment on the 33 exhaust).

The 4.6 doesn't infringe on the foot box any more than the SBF on the hot rod. The bellhousing bolts are just ahead of the firewall so the engine width has no effect on foot room.
Either engine will fit fine, although the 4.6 will have to have any components removed from the back of the heads, there's only about 1" clearence to the firewall. And has been mentioned, the 4.6 will be more complicated wiring wise unles you convert to a carb.
As far as size being an issuse, FFR basically designed the chassis and body to fit around the mod motor as a worst case scenario I believe. If you elect the 4.6 option when ordering, you will get exhaust pipes and motor mounts to bolt it up.

thanks for the input. Being old enough to remember the Boss 302 back in the day I'm leaning towards the 302. Just seems to belong.

Pushrod engines are cool. OHC engines are cool. Hell a pumped flathead would be even cooler. Pretty hard to pick wrong.
