How hard is it to change from drums to discs in rear of an 8.8 mustang rear?

Not difficult, there are many bolt on kits. The rear cover has to come off of the differential to pull the axles out unless you cut the old brackets off. Some kits require the axles to be pulled to re-install but others do not. (Both our Wilwood and Ford rear kits do not require it)
Probably a one night after work kinda job for most people.

Jim, Thanks for the post-the rear axles are 4 lug mustang- does FFR sell the kit to do this?

You can do 4 or 5 lug conversions. Most of the newer stuff is 5 lug but you can use parts from the Thunderbird Turbo-coupes (1987-88 vintage) to do a 4 lug conversion along with a bracket from North Race Cars. Factory Five only has the 5 lug kits, mostly because there is no more source for 4 lug Halibrand replicas.
